The difference is exposure, if there are significant differences in lighting between the APS-C area and the full frame area. For this many images, upload and image processing time to go from RAW to (cropped) TIFFs that the stacking software can handle makes a big difference. So it would seem best to keep your options open and always shoot FF, cropping in post. Cropping in camera and cropping in photoshop give EXACTLY the same final image.
